Chicago: Soulmen. I was gonna suggest Sorcerers since Walt Disney was born in Chicago, but I wasn't sure if that was too vague.
Denver: Elks - An animal indigenous to Colorado?
Detroit: Muscles - Nostalgia for classic muscle cars like the Pontiac GTO?
Louisville: Monarchs - The city was named after a French king, right?
Minnesota: Gemini: Twin Cities & Twin Constellation, right?
Seattle: Salmon - I was gonna suggest Squids, but would that be too close to the Kraken?

Colorado Pinnacles: Throwing this back out there as a name, in reference to the Rocky Mountains (obviously) and in the sense of trying to reach the top. I used it in the NDL, but if and when I come back to Denver, I'm not gonna touch that name again, and I'd like to give it a better life lol
Seattle Schooners: No big reason for this one, it just sort of popped out at me on the city's Wikipedia page and I thought it'd be a good name. Plus, the CFL hasn't gotten around to it yet, so we should beat them to it.
Minnesota Pike: Named after both the fish found throughout the state and Zebulon Pike, who led an expedition to the area and now has an island in St. Paul named after him.
Chicago Fission: Thought it would be cool to do something related to Enrico Fermi and the Chicago Pile. Fission is the best I can do at the moment, but I'll open up this avenue of thinking to anyone who wants to pursue it further.
Detroit Ambassadors: Named after the Ambassador Bridge, which connects the city to Windsor, Ontario. Ambassadors is also just a fun name that seems like it could've been around for a while.
Louisville Discovery: William Clark, of Lewis and Clark fame, and quite a few of the other members of the Corps of Discovery were from Louisville, so I thought this would be a fun option.

Chicago Admirals - It's a bit generic, but I feel like a lake connections fits what I'd assume is an old-timey team.
Denver Wolves - Insert mountain/wilderness animal
Detroit Pontiacs - If this isn't aloud I understand, but it's a reference to both the regional native tribe and the car brand named after it.
Kentucky Miners - Coal Mining is a huge thing in Kentucky.
Minnesota Blues - Lakes are blue, Minnesota is the land of lakes. It could work.
Seattle Sea Lions - I like the idea of Seattle having the Steelheads, Seawolves and Sea Lions. It might be a bit generic and overused but I like it.

Chicago - Second City Scavengers - A reference to the cities nickname and UChicago's famous scavenger hunt
Denver - Denver Goats - A reference to mountain goats and GOAT nickname of certain basketball players
Detroit - Detroit Horsepower - Inspired by the Pistons logo from logo from the turn of the century
Louisville - Louisville Bards - A reference Bardstown Road
Minneapolis - Minnesota Grey Ducks - Duck, Duck, Grey Duck
Seattle - Seattle Spacemen - For the Space Needle

Great name, but OKC has beat you to it.

Minnesota Millers: Another unique take, Section 30 could verify what I'm saying or he could correct me here, but I believe one of Minneapolis' nicknames is Mill City, given a strong history of milling in that city's history. That blue collar nickname could be a fun one for Minneapolis. (EDIT: I guess I'm seconding this name, as in the time it took me to write this, somebody already submitted Millers.... well I'm not changing it at this rate)
The Minneapolis Millers were a AAA baseball team before the Twins arrived. Big rivals with the St Paul Saints (Not to be confused with the reincarnated version that will be joining affiliated ball next year). For awhile, the Millers were a New York Giants affiliate and the Saints were a Brooklyn Dodgers one.

I guess I can sympathize with Sonics fans now. I'll change it.

I was gonna suggest Goats for Denver, but I was worried if that sounded too pretentious. Nothing wrong with swagger in sports, right?

My only regret is that I couldn't work in a Rickey reference

Denver Ramblers :: As in "a person who walks for pleasure, often in the countryside"
Seattle Sasquatches :: With a nautical AltFL team, I figured we could head to the woods with a mythical beast
Minnesota Waves :: There's quite a few lakes in Minnesota (in case you didn't know), and what is on lakes? Waves.
Chicago Saints :: There was a wrestling tag team known as the Second City Saints... Saints stuck in my mind
Detroit Crusaders :: There are a lot of automotive names being thrown out there, but Detroit can use a "generic" name like Crusaders and would own it with their history.
Louisville Canaries :: With coal mining, a canary in a cage would be brought along to test the air quality for escaped gases.
